Joker is by far the most evil on this list (though Skeletor and Magneto are far more powerful.) I can’t help but think him #1 due to his purely insane demeanor and complete lack of mercy

Sorry, the greatest cartoon villain of all time is an obscure one from the “Go Diego Go” cartoon series. He only appears in one episode, Kicho’s Magic Flute (2008), and he is the scourge of the Andes known as (I am not making this up) “Tranny-Mal”. Now I am not a spanish speaker, but I know enough that “mal” equals “bad/evil” and “tranny” is, well, universal. Tranny Mal is an evil “shape shifting” wizard that stalks Diego and Kicho with the goal of (again, I wish I were making this up) “blowing” on Kicho’s magic flute. Now the Joker may be insidious, and Shredder may be a badass, but none can match the nightmare inducing terror (or the fashion sense) of the Tranny Mal – The Evil Tranny!!!

Fire Lord Ozai from the Avatar is a total douchemaster.
Megatron of course, dr. wily always trying to destroy megaman and everything else.
honestly, you can make the whole list a thing of dragon ball z villians, cell for pretty much taking care of everyone on dragon ball z, frieza who destroyed a whole planet just to kill goku, boo who just went around killing everyone on earth because he wanted to have fun, even vegeta when he was first introduced, he killed his own friend nappa for being too weak.
the androids were causing mayhem left and right when they came along.
piccolo fron dragon ball as he was named king piccolo due to being really evil and trying to rule all.

I’m slightly surprised that there isn’t any dbz villains mentioned, especially given that the goal that some of them wanted was to destroy the universe. If thats not evil I don’t know what is.

Does Daffy Duck count? Given the number of times he tried to do in Bugs I think a case could be made.

I’ll add my vote to Boris and Natasha, too. The fact that you asked for further expansion candidates is the only thing stopping my foaming-at-the-mouth-incoherent shock at their non-inclusion. If nothing else their attempt to use a fake girls’ school team to take down Wassamatta U should qualify them. Snidely Whiplash, if not for the evil doings then for the fantastic name.
